There is a part in your method for example: "ms method editor" . you should input the end time of your solvent in the row of "filaman/solvent delay "and select ionization in none/off mode. If this part in your method is not active, suggest to uninstall your software and install it again.

Are you using an Agilent GC-MS? If this is the instrument, does you adjust the solvent delay time in the MS menu? This is the time the instrument will be off and then, no acquisition will be made. The selection of this time is important, because sometimes you can loose signals if they comes out from the column during this time when the filament is off.
