you can not change the gate between your sample, what I would do is set your gate, parameters and laser voltage for your control (non-treated) then apply this setting to all your treated samples.

All your samples may not have uniform cell cycle.  Synchronisation of cell cycle in plant cell cultures has been achieved by nutrient starvation or use of biochemical inhibitors.

you can set up the gate for your control, but somethimes you have to change the gate for differen samples, when you stain cells with PI. You have to obtain the typical profine G1, S and G2/M phases distribution (compare to non treated cells). You can synchronise mamalian cells by different methods to obtain synchronous culture.
