Well, this depends on the type of lactic acid bacteria. For bifidobacteria and lactobacilli MRS medium should be fairly selective.

I think best way i would recomend for you is to go for metagenomic analyis, isolation is not a better technique, I have used metagenomic analysis on fermented milk products and feel it would be the best suited for you as they can provide you the approximate estaimation of the population.
