Various probabilities may be critical:

Check plasmid sequences first

Check agar plates during culture so as to check any other bugs (fungi/ unnecessary bacteria etc) are disturbing your bacteria.

Check temperature/time/RPM while incubating E.coli

Check your lysis actually worked or not

Recheck your lysates.

Check proteins/RNA/DNA contents via different nanophotometers so that the equipment is ok.
