If your expression pattern experiment involve RNA. I would suggest use fresh roots, instead of dry powder. And, you can use liquid N2 to isolate total RNA.

For phytochemical analysis always use dry biomass and for gene expression study use fresh tissue as you have to process immediately after harvesting the tissue otherwise mRNA will be degraded and it will affect your results.

Also for extraction of metabolites the techniques differs with metabolite types so I would suggest to see for particular techniques in earlier published papers, if available, as it is not clear from the question that which metabolites you are targeting. Whereas for mRNA extraction use kit it will give proper results and reduce time of optimization.
