I have generated lipidomics data which is analyzed by using LIPIDSEARCH software from Thermo (outsourcing). Usually, we select significantly abundant lipids on the basis of Log2 fold change (i.e. less than 0.5 and more than or equal to 2) and p-value. The data I have got have ARatio (The peak area ratio of the control group (C) to the sample groups (S1:Patient) for that lipid molecule) and APValue (The p-value for t-tests between the area of the controls and sample groups.). The ARatio has values even in 4 to 5 digits for some of the lipids (i.e. 4399.955, 21646.067, 108444.133, 8065355.411). I would like to know how I can select the significantly abundant lipids on the basis of ARatio and APValue. Please give your suggestions on this.
