If you are using the prcomp function, I recommend using the PCA function.

Here's an example of PCA using FactoMineR:

library(FactoMineR)

library(factoextra)

library(paran)

mtcars_pca

You don't need any of those packages to run a PCA. Put a matrix "X" in the following function and "npc" the number of PCs you want to extract, it will give you a list of 1: the "npc" first PCs, 2: their associated eigenvectors and 3: their weights.

Function:

pca_function=function(X,npc=5){

pca=prcomp(X)

return(list(pca$x[,1:npc],pca$rotation[,1:npc],pca$sdev[1:npc]/sum(pca$sdev)))

}

Example of use:

mydata=cbind(rnorm(100),rnorm(100),rnorm(100),rnorm(100),rnorm(100),rnorm(100),rnorm(100))

my_pca=pca_function(mydata,npc=3)

PCs=my_pca[[1]]

eigenvectors=my_pca[[2]]

weights=my_pca[[3]]
