I am trying to use ImageJ to automatically quantify filopodial density and length on HT1080 cell surfaces in scanning electron microscopy images. I have noticed that most of the literature seems to focus on light microscopy techniques. Is there a potential ImageJ plugin that could help me? If not, I would really appreciate if someone could suggest a workflow on ImageJ (I have read that thresholding may be useful?)
I don't think this will be easy using conventional thresholding. Fluorescent images have sharp contrast between background (black) and label (white) which makes it easy for software to pick out structures. EM images lack this high contrasting. If the images are spatially calibrated, you can manually measure the length by drawing a line and recording its length. There is one plugin that is designed for analysis of EM images: https://imagej.net/TrakEM2. I've never used it, but you could investigate if it will work for you.
