are there any process to be applied on the oils?
or if at all we can't prevent it, then what are the methods available to remove the thickened mass from the remaining oil and reuse the left over oil?

My first idea would be that the oil thickens due to oligomerisation, as the double bonds in the oil's fatty acids react with eachother (as also happens eg. in painter's linseed oil). You may try to prevent/retard this by the addition of a few percent of methoxyphenol, to kill any radicals as they are formed. If you could prevent any oxygen from entering, that should also help.
