I have a query that i have build a monomer of both phospholipids and glycolipids for Md Simulation but the problem which i face is that once i go to tool/software and put the molecules click on label atom than their numbering come on randomly can't come on proper manner than how to solve this issue thanks in advance
Fayaz Ahmad May I know which tool have you used to model phospholipids and glycolipids?
Have you checked the pdb files regarding this? Is the numbering appears to be same in the pdb and in the visualization tool?
@Tanushree Das.. I use Chimera and Discover Studio .Yes the number is appear same but the problem is that is not on sequential way ..
If the sequence of all lipids in the chimera appears to be in the same order as that of PDB, then when you are labeling and numbering them, why would it just change its sequence? And what do you mean by the sequential way? What is the purpose of labeling the the lipids of the monolayer distinctively?
Well, to simplify this Can you just select some 5 to 7 lipids and try to label and number them and check whether they appear in proper sequence as that of PDB or not?
okay got . Did you have any idea /know any article which mention how to number Maltose ? i am i will use the stander numbering of maltose and dppc and will give numbering accordingly thanks
You can try modeling maltose and DPPC using Charmm gui https://www.charmm-gui.org/?doc=input/membrane.bilayer
There you will get glycolipid modeller as well as membrane builder. You can use force field of your requirement. And check further.
