I have 23 chloroplast genome data and want to plot a comparative graph . In comparatives genomic studies, i have seen people use Circos to make some easy representation.
To add to Michail Yekelchyk answer, ggraph (https://github.com/thomasp85/ggraph) is another R package which can be used to generate a link graph similar to that of Circos. The difference is there is not much you have to invest upfront to start using ggraph.
