I want to study collinearity of a set of genes. However, while going through a few related papers, I found out that the most used software is MCscanX. I did download it, but since I am not a bioinformatics student, I am unable to use or rather understand the commands written in the manual. I am also clueless which version would be simpler- Windows or MAC. Please help me out.
If anyone could suggest a better way of carrying out my study, please suggest.
MCscanX is a command based tool, for which you need to have JDK installed in your system. The command lines usage is easy, but basic linux knowledge is required. Just take the blastp output file and the gff file as the input

Download the zip file. Unzip and you will get the MacScanX folder. Then move into that folder using command lines and then run the executable file.
