I have a problem interpreting the results of acridine orange by flow cytometry. Do we see red fluorescent in cells with increased autophagy and green fluorescent in suppressed ones? And if so, should we report the ratio?

Acridine Orange is not a selective marker of autophagy. I suggest you read carefully the review followed by most people in this field:
