I am trying to analyze a single fcs file containing data from several samples but every time I open it in FlowJo X, Flowing Software or FCSalyzer I see all the acquired events instead of separate dotplots for each sample. I used a Guava easyCyte cytometer to acquire these samples but can not download its software in my personal computer. Can anyone suggest a software that handles well multiple-sample files or a way to make the ones I have already tried work?

The best of the box software for FACS is FlowJo and Flowing software! you are already using the best! Probably you are making a mistake in importing the files into the program. I suggest you see free tutorials available for FLowJO
If you acquired them into the same FCS file originally, that is no problem. Plot the events with any parameter (perhaps SSC or FSC) on the Y-axis and with "time" on the X-axis. You should see gaps where you switched samples.
Otherwise, if this is a matter of how the data were exported, look under parameters to see if there is a parameter called "sample ID". This should allow you to separate the events by sample.
