Hello everyone, is there a tool that could allow me to align protein sequences to genomes and works also well with shotgun genomes? I have Geneious prime, that allows me to align scaffolds from shotgun genome to one record for easy handeling but only DNA sequences could be mapped using its "map to reference" feature... and I tried Genome Workbench from ncbi but there I can align only one protein sequence using ProSPLIGN and I have to search individually in each scaffold of shotgun genome and that's time consuming...especially when I have set of 17 proteins and plenty of bacterial shotgun genomes to search. I can do BLAST against specific organism but there I miss the genome anotations. Any ideas?
