I want to predict interface residue of a protein that contain modified residue,with WHISCY and CPORT. But the problem is that these software show error because of modified residues. please suggest me how i can predict interface residue of protein for docking in HADDOCK because software ask to feed AIRs.
Convert the modified amino acid residues to the corresponding regular amino acid residues.
Hi But i dont want to convert them because these amino acids are functional.
What if the interface amino acid residues can be correctly predicted using the structures containing no modified amino acid residues?
How does WHISCY and CPORT understand that any residue is modified? is it written in a file or substituted moiety is so different from the original one that the interface map is changed dramaticaly? You can modify residue with modeller or swiss-model expasy server (just offering the template and modified sequence as the input), maybe it will be easier and more compatible with other soft...
