Out of my experience I think the basic difference among both of them lies in speed and usage. PHP can be used for creating online tools. PERL can also be used, but PHP is more easy to handle to create online tools. Where as PERL can be used to create standalone tools.

I have attached the link of a few basic tools that I have created using PHP. I have used PHP in a lot many ways like parsing information from multiple files, reading BLAST output files, read genomes and get information based on it's annotation files and many more....

But I see that PHP is not used as often in Bioinformatics as is PERL. Comments, views, opinions are welcome....
