I am looking to complete western blot experiments and IHC experiments on the same cohort of mice.
Is it possible to Harvest the mouse and use the right hemisphere for IHC and the left for western blot?
I typically run simple tissue perfusion right after harvesting which runs perfusion on the entire tissue. Could I do this and still half the brain using each hemisphere for a different experiment.
We have done this previously only extracting the cerebellum but was much less invasive.

I regularly do this for mice skin. The same sample I portion out half for IHC and formalin fix them, while for the rest I wash them, do the required treatment and store in liquid nitrogen for future use (western blot and qPCR). Hope it helps.
While this can be done, you must be really careful what specifically you are trying to test. There is a lateralization of brain function in some structures of the brain so doing this could possibly lead to erroneous results. Just make sure that your specific question pertains to bilateral functionality of your specific area(s) of interest.
