Do I need to use DNA ladder or it is not important? what is the programme used for analysisi? and also if I have many samples could I make two electrophoresis gels or they must be in one gel?
Of course, you need to use a molecular weight marker/DNA ladder in order to compare your DNA bands. Yes you can run many gel if your number of sample is more. There are numerous commercial as well as non-commercial (free) softwares available to analyze the RAPD data like NTSYS, Popgene, Darwin (if you have phenotypic data also).
DNA ladder is important for gel to gel variations. U need to include the similar ladder for all the gel electrophoresis. U can use RAPDistance softwares (freeware) for both ERIC and RAPD but you need to convert your banding profiles into binary format first.
Another very good commercial software - Bionumerics from Applied Maths works for all types of banding patterns and they can normalize even a gel with smiley effects.
You can also try Phoretic 1D Pro software. The trial version is available for free. You don't have to to convert your banding profiles into binary format and you get filogenetic dendrogram.
