I think that you can use different analysis at different levels.. This mean that you can analize the protein for example to simulate the dynamic of protein with and without mutation/variant to evaluate at structural level or you can analize at genomic levek. So first of all you must have the data to analize. To retrieve the data you can use a broad range of databases such as ncbi, uniprot, ensemble, mutatedb and so on. Protein atlas is also good. Generally the good starting point is the scientific literature and then perform the analysis. At genome level you can use galaxy project a tool to perform analysis on microarray the output can be viewed using IGV software or a said using R and specific databases. If you cn perform analysis at protein level use modeller, and other tools. Obviously if you think to analize gene is important to perform gene expression network in this case cystoscape is a useful software to network analysis
