is there any software to trim off primer sequence from sequence (full length sequence). Is it possible to do so using BioEdit? or is there any software to find/place primer sequence and trim them.
I need to trim primer sequence from full length sequences where I used forward and reverse primers. I can keep the last 3 nucleotides from each forward and reverse primers. Is that also correct method to keep 3 or trim all of the primer sequence?

Can I do it after doing multiple alignment (all sequences, about from 70 samples) and trim off primer sequences from multiple alignment file?

Thank you Dr. Artur for your valuable comments! FYI, my I amplified 426bp of D-loop control region.
I also use MEGA for analysis. It's quite fine. I used MAFFT or BioEdit for alignment.
You mentioned that "removing the ends containing primer sequences..." is it reverse primer or.. if so, how about forward primers...can it be found in the beginning of sequences or just can remove (primer sequence) from the end and proceed with final analysis?
