I have been trying many times to perform Arlequin but following error message showing..
#[ERROR # 5] : haplotype already defined
#[ERROR # 6] : unable to read sample data
So where might be wrong?
Note: I have performed Arlequin many times before but this time facing this problem. I have double checked sequence/haplotype and tried but still same message.
I have had the same issue myself and the solution that worked for me was to recreate the input file by pasting it into an old file that worked. I have tried looking for errors in the file and found nothing wrong with the text, but it would work if pasted into another file. Good luck!

@ Kari, I did copy and paste in a file which was used before for Arlequin but still not working :(
It worked but after i removed 3 study sites sequences! don't know why is that!
Send me your email i will send you my own arliquin file so past your data into that file and then download a new version of arliquin, hope you will get through the problem
