I was trying to see the population structure of my study species. I collected samples from one study area (Sea) from one place. I did sampling from a total of 4 study areas (Seas) from each sea once/one place. I prepared the file for AMOVA in Arlequin for each Sea but it shows the following warning:
"invalid structure: only one population per group - An AMOVA analysis was selected and no Genetic structure is defined, AMOVA task is skipped"
Any suggestions on how to prepare file for Arlequin for AMOVA would be greatly appreciated.
Which factors do you want to test? I don't understand very well. If factors are "within sea" and "among seas", you've just to put 1 in all populations with Structure Editor command and run the Amova.
You cannot carry out AMOVA on each sea because you have only one sample for each sea, at least you have subsamples, right?
thanks Dr. Ferruccio. i want test among seas (for example, i have samples from 4 seas), so i want to see the structure of that species among 4 seas.
I am not trying to test/see structure/AMOVA in each sea. i want to see among 4 sea species. i don't have sub-samples from any sea.
so what/how should i perform AMOVA test now?

and if i put 1 in all populations then Arlequin can't do AMOVA test. i mean, AMOVA option shows inactive.

This may not apply but one way that I prepare files for Arelquin is through the export function in other programs, such as GenAlEx.

Hi all, you can fix the problem by going to the "Structure Editor" tab, put a "1" in front of all the Groups, click "update project", and then the AMOVA option becomes active in the "Settings" tab.
