I am new to PCR. We are working on PCR based amplification of targeted DNA sequence of Plasmodium Falciparum. For that, We are targeting the Ring stage of the parasite. I want to know on which basis should i decide the gene for primer desinging.
Do you know if your target gene expresses only in the ring stage or in other stages also? Why particularly have you chosen the ring stage?
I believe you are gonna extract DNA from the plasmodium for amplifications right. So for designing primers you can check the gene sequence from the PlasmoDB database and design primers accordingly.
If you are doing regular PCR, just check for any known gene that is unique to Plasmodium.
If you are wanting to do qPCR and measure gene expression (mRNA) from your parasite, I'd check the literature for genes that are highly expressed at the ring stage.
