Have you considered using R? There are a couple of quick and easy functions that you can use that might help you with your problem.

Hierarchial clustering could be a good first port of call to visualise your expression data.

CLUTO program by G.Karypis contains an "scluster" function that does hierarchical clustering on such data.

You can also try Cluster 3.0. It has both hierarchical clustering as well as k-mean clustering.
