Most of the software I know have to go through miRNA target prediction first before you can draw the miRNA network. So, from the list of miRNAs, you have to find which mRNAs are the targets then from then on you can draw the network. You can do this using IPA (ingenuity pathway) by inputing the miRNA names then do target prediction the draw the network.

You can use the concept of competing endogenous RNA (ceRNA)

Try: compgenomics.utsa.edu/cerna but instead of using a gene, select the miRNAs you are interested. This will generate automatically a ceRNA network. Let me know.

I favor the manual work and digging through original databases, than using an interface. It can be not as fast as using the previously mentioned programs, but you can customize your sources more. 

First, as previously mentioned, you need some miRNA target prediction. To do this you require some miRNA-target  database. 

One best of them is the renewed Tarbase (http://diana.imis.athena-innovation.gr/DianaTools/index.php?r=tarbase/index) It contains a lot of high throughput experimental data.

If your miRNA is new and noone have experiments with it, you can use TargetScan (http://www.targetscan.org/vert_61/) Here you will get a lot of target predictions for your miRNA. 

There are a lot of other miRNA databases, and if you are not satisfied with your results you can always  add an other database, or use more strict cut off for prediction.

After that you can download the miRNA-tagergets, merge to an excel sheet, save as a tab separated txt, so cytoscape will eat it. Sometimes it is required to translate the IDs to some more familiar, like gene names. Perfect tool for that is PICR (http://www.ebi.ac.uk/Tools/picr/).

Does http://mirob.interactome.ru have a published paper? The site is blocked by my university. Before I suggest IT to unblock the site, I need to convince them that this website is legit.

They didn't published the paper yet and preparing to publish. I have contacted to the authors and He is quite friendly to assist. As still not published, I would like to use website link as reference. Site is not block(I have tried today too), may be it is in your University only or due to it's Russian site. If Python programming is an option,

I would try "Networkx" (https://en.wikipedia.org/wiki/NetworkX), a package for drawing and analyzing networks (or even graphs in general).
