Hi, could anyone suggest me which software or web server to use for epitope prediction? I have two samples, both are showing same consensus binding site from ELISA and Western Blot. Thus, I am thinking to get the epitope prediction. Any correlation on sequene identity / similarity for these two sequences? Thank you.

I can only predict the epitope for my first sequence, failed for the second sequence as the program showed the sequence length is too short. Any suggestion? Thank you for your suggestion.

I have two sequences; one with 147 residues and the other with only 66 residues. Prior to your suggestion, I used ElliPro for my epitope prediction. It worked for the 147 residues sequence and it failed for the 66 residues sequence. In ElliPro, prior to the prediction, we need to do homology modeling for it. But for ABCpred, it doesn't require homology modeling. Could you please briefly explain to me for this? Thank you.
Unfortunately ElliPro from IEDB Analysis Resource doesn't work for the 66 residues sequence.
