I've been using Haploview for plotting LD diagrams and haploblock structures but this software relies on access to HapMap database that is now defunct. Haploview accepts custom data generated by PLINK association analysis but interrupts process as it cannot access HapMap reference. Is there a way to force it to use 1000Genomes database? Or is there a special trick to this? Equivalent non-commercial software would be OK too.
