Hi, i have now a fully working panel with lots of markers and will proceed to stain and compare samples, pmbc healthy vs non using flow cytometry.
Which one of these programs to choose for things like T-sne, flowsom...
Flowjo seems to work fine, I have yet to try Omiq but the gating strategy of Cytobank is making me go crazy (incredibly user unfriendly).

I have produced t-SNE and worked with FlowSOM on FlowJo without problem using 27 markers. Gating on FlowJo is intuitive and interfaces for tSNE and FlowSOM algorithm are user friendly. You will get more option for graphical output using Cytobank though.
I would definitely go to OMIQ. I've worked with many programs (Kaluza, Flow-Jo, FCS Express 6 and 7, Cytobank, OMIQ, and some older programs.)
Currently only a couple programs are out there that really give you benefit in these algorithms that everyone wants to use. All other programs are just trying to not lose popularity by introducing plug-ins that give the users headaches!
Long story short, OMIQ has a server based program (very fast) that is also moderately user friendly (compared to Cytobank). Its currently in use for our users that work with the Aurora to work out data up to 40 colors! I hope other software companies keep improving to actually give steady results for complicated analysis.
Thanks a lot. I tested OMIQ and apart from unusual dot plots (I am used to flowjo presentation) the rest is really well made.
