When I have been combining PAS and immunofluorescence antibodies on the same section it seems the PAS stain is bleaching the muscle cells and as such cannot visualise the immunofluorescence antibodies. The use of PAS stain and immunofluorescence antibodies independently on different sections seems to work fine.
I think PAS is hostile to the reactivity of antibodies and probably even with the florescence...!! I didnt try though.
PAS staining probably changes the proteins as more or less every treatment of sections might do. These changes might interfere with antibody binding as the epitopes might "look" different. If you really need to combine IF and PAS in the same section, I would try to do the IF staining first (without using permanent mounting medium), take pictures and after de-mounting do the PAS staining.
