Other than the comet assay does anyone know of a reliable and robust methods (ideally) to quantitatively determine double stranded DNA breaks in cells. If possible directly in cells (tall order) or in DNA preparations. [breaks may be blunt ended or staggered]

All methods above are good. But quantification the DSB by gel electrophoresis is fast, but isn't so sensitive. Imunnolocalization of gammaH2AX is more senstive but is also time-consiuming.
There are also commercial DNA damage ELISA kits available for quantification of gamma/phosphorylatedH2AX using isolated gDNA. You could also set-up one by yourself if you already have a suitable antibody.
