Yes, thermophiles have a chance of survival as mentioned by Adam B Shapiro But, if you want to denature thermophilic cyanobacteria, try using a higher concentration of SDS instead of 1%.
If you want to extract the high molecular weight genomic DNA from thermophilic cynobacterial cell you should try Gentra puregene QIAGEN kit with some modifications. I have also used for the large size genomic DNA of actinobacteria.
