If you refer to small, more or less erect filamentous algae with orange-to reddish pigmentation, it is likely that you are facing representatives of the family Trentepohliaceae. A fair amount of molecular work on this family (which includes free living as well as lichenised lineages) has been carried out already so you should have little problems to find reference sequences to test your primers against.
