In our setting, we have only one set of equipment's for molecular work which was given for viral gene detection; shall I use the same equipment's in same molecular biology laboratory for the detection of bacterial genes?
My colleagues says, it possess high level of contamination risk! but I presume either bacteria or virus, we are going to work with nucleic acids (DNA/RNA) - hence there should not be any issue in handling bacterial DNA.
Any suggestions in this regard would be greatly helpful for us.
There is no need in doubling facilities for DNA/RNA analysis - you may need different tools and reagents for samples preparation.

It depends on the safety regulations in your institute/country. If you want to work with pathogenic organisms higher biosafety levels apply. My advice: consult the officer for biological safety at your institute.
