I'm looking for a method to remove agar from thioglycollate media. The agar fouls my DNA extraction and causes false positive qPCR results. Any methods or equipment that can digest the liquid agar (not agarose) without damaging viable microbial/fungal cells would be ideal. Thank you.
I used NucleoSpin® Gel and PCR Clean-up and I was satisfied.

I've never worked with your medium, but as you wrote "without damaging viable microbial/fungal cells would be ideal", I don't think the suggested Nucleospin kit will work.
Have you tried if agarose can replace agar, it would likely perfectly well do so (but be more expensive). Perhaps treatment with agarase (an enzyme) may make your medium sufficiently liquid to allow you to pellet cells (centrifugation) from the rest of the medium.
