I was wondering if anyone has the protocol for rat X and Y chromosome detection by PCR particularly Digital PCR. I want to quantify the actual amount of X and Y chromosome from the same sample of genomic DNA I have previously isolated.

I suppose there are some primer pairs out there which can be used to target the region/genes for holandric region.
But I can not really interpret your question where you want to quantify the amount of X and Y chromosome. What you you mean by that?
Thanks, Abhijeet. I want to actually compare the number of male and female cells in a transplantation set-up. Basically want to tag the X and Y chromosomes with different probes so that we can analyse the difference between groups.

You can amplify sex chromosome-specific regions such as SRY or SRX loci. These loci may have some homology, but you have to design your probes in a way to act specific then you can easily determine the sex of cells or even calculate the sex ratio of mixture of cells.
