I am using Python and matplotlib scripts to create publication quality plots. Python is a powerful high level scripting language that you can use for all kinds of analysis and visualization with tons of libraries with examples, tutorials and great documentation databases online. Matplotlib/Pyplot include convenient style presets and even support some latex commands for any text inserted (e.g. axis labels).
I added some links to the Python website, Anaconda - a convenient python package manager and repository I would recommend for Windows environments and the plotting library matplotlib.
I am currently not aware of a graphical tool to visualize the data and wouldn't recommend to split the processing and visualization tools. It's very convenient to have both at hand simultaneously.

I would recommend to use GMT (http://gmt.soest.hawaii.edu) I attached the example of the plot. You can also plot vertical sections without problem. I also attached the script to produce attached picture
It may be possible to find a matlab code already developed to do the job. You can have a look here :
