Hi,

I am working on a protein for which we don't have an antibody. This is a protease and we are interested in determining it's functionality. We tagged the protein at the C-terminal end with HA and in the western blot, we always see three very distinct bands. The top most correlates with the correct molecular weight (protein + HA) but the bottom two bands appear as truncated forms of the protein. Although we are not sure about the processing of this enzyme, but such processing event could always be a possibility. Alternatively, I was wondering if this could be an artifact of sample preparation/western blot? If these three bands of the protein represent true processing event, all three forms must exist in vivo. Could you propose any assay by which we could determine whether this protein actually gets processed or not (kind of confirming our western blot expt.)?
