Could anyone recommend a good website or any other source to learn the basics of editing, assembling and analyzing short reads from Illumina NGS (Viral m/siRNAs and RNA-seq.)? I have a lot of Illumina reads from viral RNA and I need to learn how to do those analysis.
I myself have just begun an NGS analysis of RNA samples and have been experimenting with these processes. I have found the Galaxy program to be incredibly helpful. Try at Bioinformatics.ca (http://bioinformatics.ca/workshops/past-workshops). The put their past courses online as videos + slides. This year they had workshops on NGS and RNA-seq.

It depends a lot of what kind of analysis you want to perform.
Check out user's manual of the software you'll use. Really. Most of the basic info and links to other sources are included in the manual, so read it carefully.

Galaxy is a nice free software tool that allows for analysis of large datasets, even if you are not a bioinformatician, but it has some limitations in the type of analyses you can do http://galaxyproject.org/
