Complete Workflow for Ultra conserved Elements NGS?

I am looking for a complete workflow for sequencing ultra-conserved elements (ultraconserved.org). I am working on birds and have extracted DNA from museum/blood/feathers. The UCE is protocol is nothing but some modifications in other NGS protocols, but since I am at the beginning, I would like to know everything from zero so that I minimize mistakes.

I have done something similar in the past, namely sequencing HAREs (human accelerated regulatory regions) across primates. As mentioned by Monther, primer design is essential. I can recommend the following tool 'primux' (Hysom, D. A. et al. Skip the Alignment: Degenerate, Multiplex Primer and Probe Design Using K-mer Matching Instead of Alignments. PLoS One 7, e34560 (2012).)
