I did a dilution curve with an siRNA to look at phenotype (cell cycle distribution by flow cytometry), as well as mRNA levels (by qRT-PCR) in U2-OS cells, expecting to see decreasing mRNA levels and increasing %G0/1 with increasing siRNA. What I saw instead was the expected phenotype change (increasing %G0/1), but no change in mRNA levels (as long as some target specific siRNA was present).

I realize that mRNA levels are not always coordinated with protein levels, and therefore phenotype, but since I'm using a synthetic, highly specific siRNA as an input, this seems a little strange. Has anyone else seen changes in phenotype with no corresponding changes in mRNA levels when using siRNA?
