The description seems like you are not isolating plasmid DNA (the size should be different than the genomic DNA). Try to check if you have followed these:

• Grow the yeast culture in a dropout media (in your case, it is Trp-). Culture the yeast strain in SC/YPD media may loose the plasmid easily after a few generation.
• Follow the instructions of the manufacturer's protocol. There is a well standardized protocol developed by UNC school of medicine. The ZymoResearch protocol works well. Link: https://www.med.unc.edu/pharm/dohlmanlab/resources/lab-methods/plasmid-isolation/
• Elute the plasmid DNA with sterile distilled water. The elution buffer contains some chemicals which may reduce the transformation efficiency.
• After purification of plasmid DNA from yeast, run it on gel, measure the DNA concentration (if you see the band on gel).
• You must verify your plasmid DNA with restriction digestion (single cut enzyme will yield the linear plasmid DNA with its actual size on the gel. Also digest with a double-cut restriction enzyme yielding two different size bands). Without verification of the yeast plasmid DNA, do not proceed the next step (i.e. bacterial transformation).

I've had success with the Zymo prep protocol. You'll need to purchase the zymolase enzyme, as it is needed to lyse the cell walls. If your plasmid is on the large size, try warming your elution buffer prior to use and incubate it for 1 minute prior to elution.
