But I would like to emphasize that you should make as vast phenotypic description as you can, on different levels, using various measures, taking into consideration climate, different years etc, morphological data, biochemical parameters.
RAPD markers identification would be a longer way for you but with possible novelty to identify genome regions associated with phenotypic description. While SSR markers gives you a way to identify biomarkers associated with regional spread, biochemical parameters or morphological traits (productivity as well).
Also, take into consideration the technology of genetic profiling you will use, e.g. sequencing or electrophoresis.
