or we cant do subculture from chrome agar to MacConkey ... because it will destroy the bacteria?

On macconkeys's agar, A.baumanii shouldn't appear yellow..rather it should appear transparent as it is lactose non-fermenter.

You can definitely subculture your Acinetobacter baumannii isolate in McConkey agar. First, you have to purify it in your selective medium. Actually, they grow well on this medium. It appears in blue-purple colour on McConkey agar.

As they are non-lactose fermentors you will get colourless or opaque colonies. But I have seen in some pictures they turn bluish purple. Maybe it finally turns colourless. However, the medium usually should turn yellow in colour for non-lactose fermentors. For some isolates the medium does not turn completely yellow in colour they remain certain pinkish. It depends on the isolate.

Usually, a Selective mix inhibits gram-positive organisms. The chromogenic mixture in the medium allows the differentiation of Acinetobacter species from other organisms. I don't think that the medium will inactivate the genes. It is actually not reported. However, in the selective Acinetobacter baumannii medium other Acinetobacter species are inhibited. In HiCrome agar Acinetobacter baumannii should produce red colour colonies. When it is in Macconkey agar. It must give colourless colonies. However, your observations are different from the usual. Have you confirmed its identity as Acinetobacter baumannii?..
