If two microorganisms have different G-C content (%), sure they are different.
In the other side, if two microorganisms have the same G-C content (%):
May be they have similar sequence of DNA (they have relationship).
and may be they have different sequence of DNA (no relationship).
There are more accurate genetic tests for determination the relationship between microorganisms, such as;
DNA hybridization
16srRNA sequence for prokaryotes (bacteria).
or 18srRNA sequence for eukaryotes (mold, yeast, algae).
this method was used prior to the discovery of taxonomic procedures based on 16rDNA sequence homology. It might give you some broad correlation but not a very fine one.
