You can set regions to inclue and exclude, and configure basically everything else you want.

You want to look for "Primer3". This is a very good solution for primer design.

You can also try the roche universal library probes. The program design primers that amplify 50-150 bp but also tries to capture at least one tagman probe sold by roche. It also offers varying primer design for various isoforms.
