Considering that atomic nuclei can be modeled using interacting boson model, and BEC system can be modeled using Gross-PItaevskii equation, then it seems reasonable that one can use Gross-Pitaevskii equation as an approximate model of atomic nuclei.

An interacting boson model for atomic nuclei sounds very strange to me! The nuclear shell model, which is based on the fact that nuclear matter is mostly composed of fermions (protons and neutrons), has had some successes. Hence, models which incorporate the Pauli principle, as f.i. the Thomas-Fermi equation, sounds like a more sensible approach.
Things may be different for macroscopic amounts of nuclear matter. And perhaps special phenomena which may occur in such nuclear matter, like the condensation of pions.
