I use in my lab routine the NEXTERA XT kit for 16sRNA analysis in a Miseq Illumina, however, I am working with reduced numbers of samples. Can I run the cartridge with another protocol simultaneously? Example: Nextera and AmpliSeq (Illumina)?

Hello Thomas,I hope you can help me with a question about NGS
I have three target regions that need to be sequenced: 16S ( V3-V4) 444 bp, 18S (V1-V2) 450 bp and ITS (ITS3-IST4) 389bp
I'm using MiSeq Reagent Kit v3 for 16S sequencing, but I have no experience for 18S and ITS region.
I would like to ask that if it is possible to pool three of them (16S, 18S, ITS) in the same sequencing run (same batch) using Miseq Reagent Kit v3? (I will use the same adapter for amplicon PCR, the same Nextera XT index kit for index PCR)
Is there any paper that conducted 2 or 3 regions in the same NGS batch?
