I would like to measure contour lengths of fluorescently labeled DNA
molecules stretched on a surface. Problem is the fluorescence intensity is
not uniform through the DNA length, meaning some segments of the DNA are
folded/overlapped such that there are some segments that are brighter than
others. I would like to take into account this varying intensity along the
DNA length when measuring its contour length. Is there a way to do it using
ImageJ?

with fast Fourier transform available in ImageJ. Please find as attachment how looks like applied for exp. Fs spects in 2D and 3D mode. The 3D is made with ImageJ exactly.
However please take into account that for quantitation of Fs spectra the application of FFT leads to error of lmax and integral intensities determination. In this respect for highly accurate quantitative information you should utilized for example MatLab, Thermo Grams AI, StatWin, Origin, StatOpenOffice, and related software packages.
