You can use the NCBI tool Primer BLAST to design primers for qPCR.

for general qPCR primer design IDT primer quest is a nice tool. As a specific qPCR primer design tool it will specifically target exon-exon boundaries

For splice form specific primers try primer BLAST which is part of NCBI Gen Bank

Thanks a lot Hall AND Hirschmann. I am actually using it for targeting all Cryptosporidium actine gene not only exon-exon sequences. I will try both tool, and hopefully will work.
